The main disadvantage of joining an incubator is that you get limited space for a limited period. There are now some incubators in the US that let people stay only six months or less. Generally, if you can stay about 18 to 24 months you should not complain. The objective is to be able grow to a size where you can afford to take independent space and afford the office support services overheads. 

Sharing facilities and services leads to some loss in independence and autonomy. Moreover, some incubators may want equity in your company as payment for their services, and that results in your losing a part of your company forever. On the flip side, having an experienced partner means that you have another person or group which is committed to the success of your company.

Overall, you are giving up something to get something else in return. So, ensure that you know what you want before you move into an incubator.
